Is there a way to track only in a given section of the camera? Like a cropped section, without having to crop out the entire view?

Paul,
It depends on what you are trying to do. Typically you should crop the entire image to just process the part that you want. If you then want to add that processed part back into a larger image you can do so using the Marker module to restore that Source image and simultaneously save the current processed image followed by a Display Image module using the just saved image to place that back into the larger one.
